HMM profiles used
For those families that DNA-binding domain profiles are available, we use HMMer to search the Pfam profile. The Pfam profile and cutoff values of each transcription factor family are listed below. All these HMM profiles were selected from Pfam except for the Trihelix family. The E-value cut-off 0.01 was used in the initial HMMer searches and manual inspections were performed to exclude false positive hits and determine the true E-value for each family .

For those families that no DNA-binding domain profiles are available, we use their respective member sequences from existed databases as seed to BLAST search. And make manually investigation to detect the cut-off value.
